I have a slight variation to David J. Coffin's approach that was outlined in the article. My change is to step 2:

  1. Put the eight white pieces in a bag. Draw them one by one and place them on squares a1, b1, ... h1.
  2. If a bishop is drawn subsequent pieces pulled should be placed on the same color square as that bishop (unless, of course, the other bishop is drawn in which case it is placed to the right of the last piece placed).
  3. If the king is not between his rooks, swap the king with the closer rook

And I also would like to quote Alan Baljeu's suggestion:

To make the shuffle totally fair, label the bottom of your eight pawns RRRBBNNQ and shuffle them instead of your pieces.
